For water propulsion, use either a VTOL thruster as you already are but with reduced power of VTOL engine, or a small jet on a rotator with reduced power. You can use Overload mod to edit engine power. Alternately, you can use a gyroscope for turning by setting speed and stability to zero and only having yaw power.

i was adding dead weight and buoyancy to the lower parts

Add bouyancy at the top and dead weight at the bottom, gravity makes it stable. That is what i did with my vtol speed boat
