@Feve maybe the ship is too large. In that case, xml edit the buoyant parts, set the value of "massScale" higher.
It will make the parts weights more but also increase the buoyancy power.
You may need to set the fuselage parts to sufficient buoyancy, which can be found in the settings for said part. As for the propulsion, you may use jet engines above the water as any forms of propulsion, regardless of method, cannot work underwater.

1. Fuselage settings, set buoyancy 100
2. Or attach floater block (in gizmos section)
