Hate it when stuff like that happens.
Spend a whole day on and aircraft then NOPE! whole thing breaks because of some stupid glitch or physics seizure.
Maybe try disabling collisions on the inlet that the winch is inside? Could be that the drogue is getting clipped into that and disconnected since the inlets don't have a hole in their hitboxes.
