Is there a checkpoint of something inside the mountain base? I've been inside of it and the only checkpoints I've gotten from it are the boat docking bay at the bottom. I discovered that one because my cockpit landed down there once.

I did not find one, but you can set one.
Step 1 Destroy the missiles
Step 2 Land/Crash inside the base, set location.
Step 3 Take out car and drive all the way to the end, set final location.
