To make a sub dive you XML a piston to have a really high range 20 should be good, then you need to make a fuselage have a really high amount of boyancey then to make the sub move you are gonna want to have a scaled VTOL engine on top of the fuselage and nudge it up, if you want I can provide you with a part that you can't use, it has all the parts needed, just remember there needs to be one a both sides
Its quite complicated. First, you xml mod a piston to have a nice range, probably around 200. Then you attack the piston to your submarine and attach buoyant fuselage blocks to the other end of the piston. Keep in mind that the main body of the submarine cannot be buoyant or it will not be able to sink.
As for your other question:
No, even xml modded propellers cannot work at the depth that a submarine should be at. Which means that you just have to stick the jet on the buoyant blocks.
btw @Feanor 200 is way too much just 20 is enough to go to 97 feet maybe 25-30 to get a proper range but still 200 is way too much
