Now the torpedoes should work reliably, turns out the buoyancy on the floating fuselage blocks was way too high. Lowering them to just enough not only prevens the glitch but keeps them from bouncing around in the water. VTOL up for diving, Roll for Steering, and Yaw for steering Torpedoes.
