This happens often. If it gets to bad I usually just reset it.
AGREE!! I spent hours to fix one by one the parts and everything! I can use that time for build other things... =(

If that bothers you, don't check the Overload console lol.
Often times even if a part is shown to be zeroed out and the aircraft is symmetrical, it'll actually be off by some really small number (3 × 10^-9, or 0.000000003, for example).
Generally it won't cause any noticeable issues, but it might drive you crazy if you're really striving to have everything perfectly symmetrical.
@MonsNotTheMonster Never happened in my experience. If the editor is reloaded, perhaps, but not spontaneously on its own.
@Subsere if you center the entire build to X=0 even if it's asymmetrical, including the primary cockpit part, it will just return to it's offset X coordinates. I've done it before and encountered it many many times, it's really dang annoying
not a bug. the game automatically tries to center your build based on its dimensions. if you have an unbalanced build (you have a wing on one side but not the other, thus making the 'center' of the build somewhere in between the wingtip and fuselage) your fuselage's coordinate will have to move to however much it should move for the build to be centered in the designer instead if x=0.000 like we want to. you can fix this by doing what @hpgbproductions said

@Subsere nope, it just returns to the same coordinates again
Find the part connected to the cockpit, move it to X 0.0000 with connected parts move on.
Then move the cockpit to X 0.0000 after it.
put a large part wider than your entire plane, then you can control the X and Z center (but if you use the fuselage menu, you have to exit the designer to reset it)
Must be highly asymmetrical.
Try balancing it out somewhat. Even enough and it should stick to 0.000.
And somebody tell XEPOH to shove it.

@LunarEclipseSP that's why you could use the "connected parts" to just shift everything connected to the main cockpit
Or you can activate
Connected Parts
in Transform Parts and set whatever you want to be center at 0 X position..
It's really not that big of a deal. Just make sure everything's connected to each other before you do.

Perhaps you could set nudge to "connected parts" and reposition the whole thing?
