Its quite complicated. First, you xml mod a piston to have a nice range, probably around 200. Then you attack the piston to your submarine and attach buoyant fuselage blocks to the other end of the piston. Keep in mind that the main body of the submarine cannot be buoyant or it will not be able to sink.
As for your other question:
No, even xml modded propellers cannot work at the depth that a submarine should be at. Which means that you just have to stick the jet on the buoyant blocks.

Edit the aircraft xml file under aircraft designs by looking for Theme name="Custom" and changing s="0.83 or s="0.7" or s="0.08" to s="1"
