@PlenBoiPro maybe he doesn't design the missiles to be Anti-Submarine (assuming that said underwater target are subs). You can set a missile "waterproofnes"(under the name waterproof) to true by editing the XML under the Missile section

My only advice is to burst-fire in long intervals, don't fire continuosly at the target, you probably don't know when one of the projectile will hit the target

You mean wobbly? I would reccomend you to make all the custom landing gear parts to disableAircraftCollisions = true and increase the Shock's spring strength and damper with overload (if you happen to have shock absorber in the custom landing gear)
or maybe you accidentally press the invert hidden parts button?
you might've placed something small too far away from the aircraft, check if there isn't aything except the aircraft itself
