Im not super experienced with funkytrees, but i know there is a way to cycle inputs. example:

make the decal a sub-assembly and put it by it self in a new file, then open the fine tuner scale tool and de-select the box that says ''scale only selected part''.
just a thought;
selectedweapon is available as a Boolean input, so you might be able to do something with that. downside is each individual bomb would have to have a separate name.

For the missiles maybe try disableAircraftCollisions = true or adding some ignitionDelay. (I don't know how much you know about XML editing so if you don't know how to do those things i would happily show you.) For the shocks, I built a quick example.
I really like this ship, It has a really unique shape and looks overall well put together. But the weapons and shocks look kind of out of place. i would recommend weapon bays and hiding the shocks inside the landing struts.

I have this problem sometimes also, it seems to only occur when I destroy my own craft with explosive cannon shells. I'm on andriod.

I used unity to make some SP maps once. when you add any significant amount of trees, it gets reaaaal choppy.

I assume you want it for a pitchrate indicator, try PitchRate > 5 Or something like that.
